Funniest thing, I was just thinking about this the other day. My inner monologue went something like "Whoa, 8 out of 10 times I really just don't give a shit." In a way I might think I do, but it's just the atmosphere fooling me. PSYCHOLOGY.
Sometimes it's a case of not even being able to. I love Splinter Cell: Chaos Theory to death, but 1/3 way through I've lost track of what's happening and stop caring. I might go back in attempt to get a better understanding and a motive to snapping the poor man's neck, but then I stop caring that I don't care and just play. Tom Clancy, terrorism, politics, stuff. I'll just do a split between walls and be badass.
Off the top of my head the GTA series and Red Dead Redemption managed to engage me. Just to point out how Rockstar knows their shit. I don't care for cutscenes (MGS, you sumbitch), but they do it best. But I prefer in-game storytelling more than anything. See Half-Life, although I'm not going to pretend that I didn't have times of confusion with that story as well.
Also KOTOR, but that game's just plain GOAT. There's a definite list in my head but I don't feel like thinking now.
EDIT: Ah, yeah. Most RPG's tend to have great storytelling. No shock value there.
