Difference is that MegaUpload made no effort to remove any of the copyright-violating material (though they did remove child pornography, which clearly indicates they had the capability to hunt down and remove copyright material, they just chose not to). 4Chan also removes child pornography, so that is basically a non-issue. If 4Chan was to be taken down it would most certainly be because of people posting copyrighted material that site admins and mods make no effort to remove; for example, posting entire comic books page for page on /co/.
