He technically beat Ambrose via DQ in that match where he beat all of The Shield by himself. If we aren't counting tags then he's only faced Ambrose once.
Chavo Classic? Off my head, only legitimate answer is Rob Van Dam, who he lost to at ONS and was on the losing side with to Edge in that triple threat match while drawing in the champ rematch vs RVD. While he doesn't count, John boy never beat Kevin Federline.
To those saying Taker, John pinned Taker at NWO 2007 and when having their old school/new school feud, Cena notched a win on Taker on SD.
I'm excluding tag-team matches and Elimination Chamber matches (even if Cena pinned Sheamus in them )as well as DQ wins, which invalidates Cena's win over Sheamus on December 29, 2009.
I'll also exclude non-televised wins, which invalidates Cena's win over Sheamus on June 19th, 2010.
Thus, Sheamus is the answer.
Notable matches:
TLC 2009: Sheamus over Cena in a Tables Match Money-in-the-Bank '10: Sheamus over Cena in a Steel Cage
Other than these two, all of their singles matches were either DQ, non-finishes, or non-televised.

I was also thinking Undertaker, but I was wrong:
So other than Sheamus, the only ones remaining are fools like Kevin Federline, who shouldn't count, and people he has never faced (Hogan, Sting, Goldberg, Bret).
I don't think he has ever fought Zack Ryder or certain superstars from the 2009 ECW Roster.
